The enigmail developers according to this [http://www.mozilla-enigmail.org/forum/viewtopic.php?f=9&t=34 thread] are unable to permanently decrypt messages due to the lack of the appropiate API in Thunderbird. I assume the same problem occurs for S/MIME. Among other things this would let you search the messages or access them without Enigmail (for example view archived messages).
