Compacting is a Thunderbird housekeeping process and is a direct result of the flat file database that Thunderbird uses to store mails (Berkley MBOX format). Compacting should really not get the attention that it does, it should do its thing quietly in the background and never get mentioned, unfortunately it is a process that impacts quite heavily on the use of Thunderbird while it is occurring, so instead of it being a task we never hear about it gets mentioned far to often, both as a process that slows the computer and one that loses mail.
